Complete archaeology site and say you will help the core.
Contingency Core can then be contacted through your contacts screen.
In order to change leader focus you need to complete the planet decision to fix the planet. The core will tell you this.
Once you complete that decision, you will get a leader recruitment window for the core to recruit them as a standard leader.
You will still have the ability to contact the core through the contacts window. Now there are some new options.
One of those options is for it to change leader class.
To go any further, as it will tell you, you need to take the Contingency Ascension Perk, which is to embark on the path to becoming the contingency
You can hilariously try both transforms: If you open up your empire screen then open the console and type:
event condan_transform.200
That will trigger the transform to determined exterminator for a machine intelligence.
event condan_transform.100
will trigger it for a non machine intelligence. Honestly I am not sure which one will work better for you. It might be best to run 100 and see what you end up with, then try running 200.
I will need enough time to play through a shroud forged origin and figure out exactly what is going on and why it is breaking. It was never designed to deal with a harmonious species that is both machine and non machine as that wasn't a thing before 4.1.
Important follow up questions:
How far through were you with Chosen of the Shroud? Had you gone all psionic? Did you still have a machine intelligence and was it your dominant species or had you switched to the psionically awake ones?
Did your origin change to Prosperous Unification? (I change it to PU in order to make the government switch work)
Do you have anything in the error log?
Please tell me what type of empire, what civic, what origin and what happened. The more detail you provide the more likely I am to be able to develop a fix.
Also game_start.70 is not my code, that is vanilla. All of my code has "condan" in the name.

This was A LOT of work. Just to make the mod run and not hard crash Stellaris, and hard-crash the crash reporter.
I have run through the major paths and checked that it is working, there are probably weird edge cases I have not found. event purging appears to be broken in vanilla because of how pop groups operate.
If you have weird ♥♥♥♥, then please report, but i may need a savegame to figure it out. It took me 4 hours to work out that crisis activation was hard crashing the game because they changed how the remove_all_districts script works.
I am holding off until 4.0 is more settled and stable - we are currently getting 3 patches a week.
Think i can wait into the mid game, before the endgame?
Not taking the perk is basically playing with fire, the core is a single issue character, if you are not doing what it wants, it will get unhappy.
Further as has been commented, building sufficient crisis points in the late game is actually quite hard. Unlike nemesis you get no points for vassals, the core cares only for killing.
