They are still there if you open the vanilla research tab (shift + left click), just not in the main feature of this mod.
If you need a mod for finding this bug, I am using a PatchOperation for the research in [AV] Sparkling Jade.

@ignis - not sure if you were keeping this going, but it is the combined research tree that has worked best for me so far so thank you! Is there any way to reduce big vertical gaps more or the techs whos lines overlap but are otherwise unrelated do you think?
Maybe grouping by prerequisites, then subgrouping by mod or tab might work? not really too sure how close the align option is to that.
for anyone else this might help, currently the best settings I've found are as follows:
Org. by tech lv. = OFF
Align to prereqs. = ON
Group by = SAME TAB
you'll end up with a pretty tight tree that's fairly browseable, even with a lot of techs.
+1 For the graphic settings mod issue
I click on the Research menu but is still the vanilla interface in 1.6
