If those don't work then I'll do it.
The oceans appearing darker is an unintended side effect of removing the cloud reflection. If you want it the same color as original, that means adding those awful reflections back; in which case it is as simple as editing 1 line in the file "water.settings". Change line 19 from 0 to 3. Or just delete that same file if you want.
I've tried to compensate by tweaking the values for water color, but it is hard to get it looking brighter without ruining it. I've updated it again just now, so it might look a bit better now, but I can't make it the same as original.
Another try might be to edit the watercolor image file. That is a bit harder, unless you are a pro at image editing, but it might give better results.
I decided to use your file but I made a significant change: I wanted the water to go back to the vanilla style on the furthest zoom level. That took a little while but I like how it turned out.
I also included your version of the flatmap exactly as you left it, and the original version. These files are there as optional for anyone who prefers them. I'll add more details above in the description.

Ya know, I used to not know anything about modding. I still don't, but I used to, too. Anyway, I bet you'd be better at it than you think. It can be as easy or as difficult as you make it.

It is as you say though, there seems to be something going on that the game does to the image. Lighting or some kind of overlay. Cause it always comes out looking darker. So one can only do so much with image edits.

I agree the fully zoomed out map isn't looking perfect. I thought it was a lighting issue, but I wasn't quite sure. What sort of edit did you make to the flatmap.dds?
I wouldn't be opposed to including your edit to the mod. Maybe you could upload the file to a file-sharing service, or I suppose I could add you as contributor here on the workshop page if you would prefer.
I'll try to push an update later today, or tomorrow at the latest.
But I'd rather not upload different versions of the mod if possible. What I can do is, after I tinker with it some more, I'll add some optional files in the mod that people can easily swap between.
In the mean time, you can easily try it with the vanilla colors. The hardest part is finding the mod directory on your PC. You should find in here:
{YOUR STEAM DIRECTORY}\steamapps\workshop\content\859580\2405608487
Once there, find the file "watercolor_....dds" and just rename it by adding "backup_" to the front of the name. Or you could move the file to a backup location.
Let me know if you prefer it like that or not.
