I didn't consider conquest, but I just tested all the possibilities. The new capital counts as an original capital until you build another new palace in a new city. Upon conquest, it will move to another city like any normal civ and the former palace, if there was one, is overwritten with a palace. If you change the capital whilst your "original" capital is conquered, you won't gain your palace back when you reconquer it.
Anyway I will rate this mod up for just the cool concept alone!
