@mynameisdoc001 - Network Skins 2 might help that, pick no catenary option and it will remove the wires. Alternatively you can use wireless tracks. If the track has Adaptive Networks compatibility, then it should have option to disable wires as well. Check the documentation of the network you're using.
Missing files issue might be related to disabling vanilla props or not enabling identifier props that come with the mod. Do not disable vanilla track props, such as signals, crossing props, buffers and catenaries, so mod can replace those.
"Sometimes station tracks work" is not a problem, mod supports a selected list of train station tracks. If the station in question do not support the mod, then mod do not recognize the track in question.

If your station has some custom track made by some user, obviously we cannot track every single train network asset made for super niche purposes.
b. you dont have identifier props enabled, which came with this pack.
solution for a. enabled vanilla props if you disabled them with LSM

It's working as intended, with hundreds of mods and 20+ thousand assets.
It's impossible for me to diagnose what's going on, so i suggest you to send it your output logs in official csl discord for tech support, in any case, your issues dont seem to be related with this mod particular.
- if you are referring networks, yes there is railway 1 and railway 2.

- some of the props are compatible with both packages, if that's the case they're included in both collections.
- as for networks, i updated and republishes some of the r1 networks with r2 upgrade, these are in r2 collection.
- in terms of compatibility between r1 and r2; you might see some misalignments on wires and rails as r2 is using different and real-life standards, it depends on the network.
if you want to switch over to r2, i explined the method on r2 user manual, in section regarding RON.

switch to the new ones I added as dependency in networks, that is old AN 'Alpha' batch. It was rebranded as stable and that variant will continue to receive updates.

You can use RON to replace station tracks, but you will need the Replacer to customize track styles; catenaries, buffers, barriers, signals and so on.
Replacer is currently compatible with the current game batch, so I dont see the problem of using it to make things convenient.
As for speed of the tracks, you can set it with TMPE.
