Run F4SE through the Fallout 4 Launcher (Might not work after every update directly because F4SE needs to update after Fallout4)
By Warlord
In this guide I'm going to give you the steps to run Fallout 4 Script Extender through the Fallout 4 launcher. (Beware that by default Windows doesn't show File Extensions so just leave the .exe out of the name if you don't see the .exe in it)

How to run f4se through the fallout 4 launcher.
IMPORTANT NOTE: EVERY TIME FALLOUT 4 UPDATES IT WILL BREAK AND YOU HAVE TO REDO STEPS 1, 2 and 3

To get the newest version of f4se go to http://f4se.silverlock.org/

1) Go to your Fallout 4 folder, which most likely is -"C:\Program Files(x86)\Steam\Steamapps\Common\Fallout4\"
2) Rename the Fallout4.exe to F4.exe
3) Rename f4se_loader.exe to Fallout4.exe
4) Go to \data\f4se\ - if the f4se folder doesn't exist, create it.
5) Make a file called f4se.ini and write this in it

[Loader]
RuntimeName=F4.exe

6) Save file
7) Start Fallout 4 via steam and hit Play

Issues and Fixes
ATTENTION BEFORE YOU START MAKE SURE YOU HAVE "SHOW FILE EXTENSIONS ON IN YOUR FILE EXPLORER" if you do not know how to, Click View in the top left of file explorer and the option should be over to the right named "File name extension" without this on your file won't change its file extension when you change the name of the file.

This method can mess up Nvidia SLI to prevent this add F4.exe to the Fallout 4 profile via Nvidia Inspector. This will ensure SLI and any game tweaks via drivers work.

For the people with infinite launcher. Are you sure you renamed the Fallout4.exe and not Fallout4Launcher.exe

For the people that say making a shortcut is easier.
While this may be true this doesn't launch the launcher and instead launches the game directly which makes you unable to tweak the game settings before launching the game

I think the launcher passes launch arguments onto the game when starting it that F4SE doesn't recognize

Followed this and get "Couldn't read arguments' when launching.

Launching F4se direct works fine, just not via Steam.

Uhp, also: don't forget to read the Issues and Fixes tab up above, specifically the bit about Nvidia Inspector, if you followed along with ScreamingLake's Modding F4 video. Although, you may need to change the F4.exe to something else. That was tied to a Crysis profile, I think? Y'know, rename it to Fall4.exe or something.

My god... It works! This, plus either my editing of Fallout4Prefs.ini in both Documents and common, or a mod named 1280x1024 Fixes V1, or both, fixed my game's resolution. I have a 4:3 monitor, 1600x1200, and with just those two applied it didn't work. Adding this guide in cinched it! If this didn't make too much sense, sorry. Thanks, Warlord!

... I can tell you that it still works. I use it more often than I'd like.

I'm having computer issues these days, and my computer either crashes FO4 or BSD's. Regardless, every time it does so in the middle of the game, I have to Verify Local File Integrity, and then re-install F4SE.

As for "just using F4SE and no mods that depend on it"... well, this DOES work w/ F4SE-dependent mods. I have enough of them (about 130 or so mods), and if I don't re-install F4SE using these steps (which I have bookmarked), then almost none of my mods work.

I will say that the only thing you need to add is that, after downloading the latest version (if you don't already have it), is to copy the contents of the F4SE folder into your "local files", THEN follow your instructions.

So, yeah. Thanks. :) This is an EXTREMELY helpful set of instructions.
