Probably that is also used by the deployment system and sadly I don't think I can fix this, sorry!

Using "empty room" fixes it, as shown here

while the blueprint of the door is still in place you can add the room to that square, the room will remain connected when they place the door but it will divide rooms when you reload, it's a pity it doesn't stay that way.
