The mod is designed to be a little bit cheaty. You can pay credits for the torpedoes and I do not plan to implement a delay for the production.
You have to click on the new icon in the top right corner.

Between the resource cost and time delay to produce utilizing assembly blocks on the ship...would it be possible to implement an option similar to that? Feels a little cheap being able to just build them all for free and instantly...

I cannot reproduce the problem you describe. I just created an alliance, deposited credits and resources, and then built an alliance ship.
On this ship I could then buy torpedoes without any problems, which were correctly paid for with alliance credits.
