If that's your plan, it needs:

In the middle it makes sense to be manual control because that's the hard part. But getting them into that area automatically (except from the Coach Yard) would be nice.
I did the other version without any automation, and I found auto-accept @ City Center 2 was not useful, because they ended up stopping at the switches. It was better to have them ding at me so I could then set all the inbound switches. Automation for that part at least would make the auto-accept much more attractive.
My guess regarding the early penalties is S8x01. The train starts at the yard at 7:57 and needs to go to Ostbahnhof 1 at 8:05. But you have to park it for a few minutes to let S6x01 pass, which has to stop on platform 1 at 8:02. And there are a few more trains like that over the course of the map.
I had some delay penalities at the beginning, I'm not quite sure where they came from. And at the end I messed up because I ended up blocking a platform, where I had intended to shuffle the train on a other track, but of course it was already counted as a bad platform...
