Description
Not my models. Used a watermill building 水車小屋 by 萬朶櫻(wanduoying) and props from the Workshop. Functions as a Biomass Pellet Plant Building in Industries DLC.

Yes, I think the mod is the problem for you. If you just extract the model (see this guide: http://www.reddit.com/r/CitiesSkylines/comments/6gpr3s/how_to_extract_prop_model_and_textures/) and import it in replacement of the Default Content for whatever Vanilla building you're trying to customize it will work.

Thanks :) I might try that.

I was using the Asset AI Changer mod to change the prefab AI of my buildings. It works well for many things but I think it has limits.

I am not sure why your buildings look like they aren't functioning. It looks like you're using a different mod than I have experience with to edit the assets?

I just used ModTools and ripped the mesh and textures off existing models, then imported a new model for a Vanilla building, such as a sawmill, so I did not change any of the default Sawmill's settings and the new asset I imported should have all of those settings intact.

If you're using a mod that allows you greater control of changing those Vanilla settings perhaps there is something more you need to do or change? Sorry I can't be of more help.

You can always try using ModTools like I do and just customize the model and then import it as whatever building you're trying to customize.
