I don't fully understand what the problem that you are having from how you described it. Can you explain it in more detail or in a different way please?
If correct, can this behaviour be configurable in e.g. the station settings (maybe same window like where you set the sell prices?)
In a factory complex where you have multiple stations the main shields one would become very fragile when multiple child stations are under attack.
Alternative might be to drain the childs shield first and after it reaches 0 it will redirect to the parent.

Impenetrable shield idea
Can Impenetrable shields be a toggle on the main ship? If the upgrade is installed add new activatable entry in the ships energy configuration which enables this and adds energy cost based on volume (it becomes expensive when applied to similar sized childs, but not when you have a small ship docked to a massive parent)
