I just tested it and I was able to create a new underground train line. Maybe check if your underground tracks are really connected? This is just an experimental proof of concept so I don't really plan to update it in the future.
Could you test it if it still works? Im practically playing on Vanilla, with said assets that are in your description. But I cant get the lines to connect to the station. Even tho I am testing it with a similar setup as in your YouTube video.

Follow the steps and the linked video in my previous comment. You can see there isn't any tunnel entrance between those two underground stations
- Make sure road anarchy is enabled
- Make sure you connect the track to the outer nodes of the underground stations
- There won't be any tunnel entrance between two underground stations
