Sadly, without access to the DLL (the source code), there's nothing I can do for the game to shuffle the colors naturally, you're reliant on the pre-built system that determines what player gets what colors based off the defined jersey colors.
Take the default Wilhelmina colors, they're all Orange of the same shade, so if you have another civ with that shade of Orange she will default to a failback because the game will never allow two civs to share the same primary color (along with certain color combos, like Gilgamesh and Jayavarman's primary colors).
- The Primary Color (the grey) should technically be used in the Expanded City States (assuming that mod adds new types),but the city state specific color is unaffected by my mod. Are you having issues?
