But personally I have found keeping a ship slot free for scrapping is the most efficient way to make nanites - and as you mentioned you can get inventory upgrade modules which will save you a ton of credits in the long run.
I do not abuse this method ( Feels like cheating to me, but who cares ) and do not spend hours grinding mold, but some people report insane number of nanites ( around 60k ) generated per hour.
