All you need to do is...
Go to your library and select the game you want to fix.
Right click it, then click "Properties."
In the first tab it shows you, "General", there should be a button labeled "Set launch options."
Click that, then type "-nolauncher" into it, without the quotation marks.
Despite the name of the command, the seperate Borderlands launcher will still pop up when you start it from your library, but this did fix the problem that arises after closing the game for me.
