You may still have to manually move a couple of .esp files, but for the most part LOOT puts everything where it needs to go.
I will be revamping this plugin soon to work with the new version of Empire Builder. That is an odd problem, hopefully the new version will work for you. The new builder will be released in beta as soon as I can finish the readme files. I'll have a closer look at the objects used from hearthfire. They are all replicated, so there shouldn't be any conflict, but it sounds like something is happening. The various sections of the new builder will be seperate plugins so you can, for instance, not load the npc's plugin and see if that fixes one of the problems. For now, make sure that any follower mods that you are using are loaded AFTER all of the pocket mods. That way, it will have overwrite anything that it has a conflict with.
