That's why there ARE SO MANY MODS. Because people like to play the game with different goals. Some like expansion and exploration, and they nerfed that in every way - FTL, penalties, you name it!
Also, who watches a movie where the star loses all his fights and never gets the girl? The idea of a game is to be the HERO. Sure, in multiplayer you want balance, but in single player, many of us want to WIN and STOMP the other guy with the balance being REASONABLE but slightly in our favor. And the SETUP OPTIONS should allow us to easily make the game more or less challenging.
Frankly, I think if they'd done population + systems, most people wouldn't be too averse to taking smaller planets and whatnot.
As to systems' net effect on the increase in unity and research costs, I feel like the 2% increase per system on both from systems owned beyond your first system is rather high. While early on, you might gain more resources from orbital stations and whatnot than you might from the planet, you won't gain any unity from space with only the rarest exception of the orbital building that's exclusive to the system with the Artisan Troupe in it.
