While he was Divine head of state it was really nothing more then a title. So are Emperor here was just a powerless worshipped man and are Shogun a Military figure that ruled over all of japan. Now this power shift came later on, but during this age the whole, clans fighting for shogun was cause of well :P it had all power and they had greed.
This is also the late sengoku period where are toyotomi shogun dies and his son is to old to take over. The Tokugawa took over as shoguns until the toyotomi son was of age, but he used this as a time to limit the toyotomi's power which led to a civil war between the *Mori/Ishida/Sanada/Uesugi* alliance against whos goal was to keep the Toyotomi in power as it was the more favorable but weaker clan, Against the *Tokugawa/Kozuke Sanada/Fukushima* who had military power.
