This is a complete accounting of all of the pieces of raw whalebone that I've been able to track down so far in Dishonored 2. Full disclosure, there are likely to be a few more, but I think at this point the guide is close to 100% complete.

With the addition of New Game Plus, not collecting these and taking the time to turn them into Runes is a massive oversight IMO.

There is one additional piece of raw whalebone to find in this mission. [Thanks to Dot Dot for pointing this out.]

Go up to the 3rd floor of the Addermire Institute. Go out onto the East Terrace. Head to the central part of the terrace and go to the back right corner where you see a large planter on your right with iron gating on top of it. You will find the piece of raw whale bone on the floor just to the left of it. See screenshots below.
