As someone that has recently 100% this game:
You do NOT need to keep the heads, eggs or other collectables in the trunk until you have them all. If anything, that could cause issues as you may accidentally LOOSE a collectable by accident.
You can deliver them to your office and put them on the floor or the shelves provided (or anywhere you choose haha) 1 by one. So for example - if you clear Athenas Wrath, collect the egg then clock off - you are safe to put that egg on a shelf and then go into another mission for another egg/collectable.
Word of warning - YOU NEED to clean each level to 80% or you will LOOSE all collectables because you get fired.
I'm almost done completing all SP achievements (68/85), but have a question regarding some of them, especially Head Hunter, the Eggs & Collectibles which are pretty similiar in a way of accomplishing them - so do I need to keep them all together in my Jtrunk until I collect the last one to get the achievements?
Or keep them in the office once I bring them here from cleaned levels?
Or even a 3rd method that I used which didn't work where once I bring them back, I immediately dumped them away...?

After about a week or so of playing it every day, with the help of your guide finding collectables, the bob notes and other things mentioned in the comment section from users - Shameless - with the "Bins? Limbs!" and "Need a Hand" tips, today, I finally 100% my game!
