Data is saved in save files. Same as the shared stash. Shared stash has its own save file.
When you disable a mod like this, the game just simply remove the "mod's inventory and items in it" from the save files, then create a new default inventory for player to use.
The right way to describe it is: these kind of mods will not broke the save file.

Btw - if you know more cool mods, which works without binding - feel free to post dem in comments and I ll add dem to list, after short verification
-for making this collection and also the fact that I watch over the Torchlight Steam Workshop comments like a bird looking for anything good and this is VERY good because I prefer mods to not bind even if I am associated with a "certain" mod-pack that does. ( Ironic isn't it? )
