The FPS warning is included with the MunoPhone, and is completely normal. It simply tells you your current FPS, but only when it believes it's low enough.

I've noticed that characters equipped new munophone give FPS warnings in versus fights. I think that's not intended behavior.

It seems like your newer characters were bugged with missing hitboxes and moves ending before they can do anything. The older characters that were updated seem fine though (Tested Link, Sandbert, Goku, Sonic, and Steve)
