Are you using RealityMachina's Allies Unknown mod?
Keep in mind that when unsubbing to a mod, sometimes the game retains certain things from unsubbed mods. Check your ModOptions.ini file, there might be duplicate entries there, as well as entries of mods you are no longer using.
I had an Asari sharpshooter and I equipped her with the TLP sniper rifle and I couldn't reload it; now I had an Asari with the mod soldier class Kasrkin, and I equipped her with the Alien Hunters spike gun, and she can't reload that one either, but I'm pretty sure that in a previous mission where I equipped a normal assault rifle and she could reload that one; so it's only these special one of weapons they can't reload.
It's not the modded soldier class, mind you, because the normal old sharpshooter class has the same problem.
And I don't just mean the button doesn't show up; you can't reload at all. Clicking the keyboard shortcut (R), just produces an error beep.

Once done you can go and launch the game from the launcher and you can either see them in the character pool or in game...
