Just a quick guide on which choices present which gifts. Pretty sure that it's only the second answer choice (marked with an asterisk) that matters in the selection:

--- FIRST RUN ---

Birdhouse:
1) I met my father only once
*2) A child is only a child once

Sailboat:
1) My mother raised me poorly
*2) I'd like to try and drown

--- SECOND RUN ---

Crib:
1) I can think myself invisible
*2) Anything can crumble in an instant

Signposts:
1) Being alone is part of survival
*2) To be still is to be peaceful

--- THIRD RUN ---

Iron lung:
1) Are we going to die?
*2) Let it carry you

Telephone Booth:
1) We can live forever
*2) Abandon everything

4. The final choice affects the ending; each choice has its own achievement.

5. To make things easy, you can pick the first choice in each decision of the game for the first run, and the second choice for your second run. However you decide to combine your choices, just make sure you pick every option at least once to unlock all achievements.

6. The final achievement requires you to interact with each white square sign in the factory. Certain ones will change whenever the environment resets; the achievement should unlock in your third visit. As OP mentioned in the comments, the easily missable one is the one that blocks the door you come through initially.

For anyone confused about this guide, I will try to clear it up.

1. You will need to play the game through twice to get all the achievements. You can only get 3 gifts and 3 peep hole texts per run.

2. The choice you make with the man in the lobby will affect the peep hole text (the peep hole is the square window you run past when climbing up the rectangular tower).

3. The choice you make within each of the outside environments affects the gift, which is the object that spawns next to you as you reawaken outside the factory. (Interact with the objects just in case.)

The "Hiding Places" achievement refers to the signs you can read in the Emporium mainhall (the playable levels are still the same). There are a total of 9 signs, 4 of them are influenced by your answers. The last sign that you probably miss is at the entrance (enter the Emporium, turn 180°).

I did the same as @ shpasic.

"first game: birdhouse, crib, telephone -> She's strong,
second game: sailboat, signposts, iron lung -> You were weak"

Now I'm trying to unlock the last achievement 'Hiding Places'
and I have to visit all nine of them. The problem is that I have visited
the same places during both playthroughs even making other choices ... :GEbunny:

Some ideas how to figure it?

I think the first choice you make in each segment (when talking to the old man in the warehouse) determines what "peep hole " meditation you get, while the second choice determines what "gift" you get, and the final choice is what ending.

First playthrough: sailboat, crib and iron lung. Answered 'she is strong' and got Death of a Salesman.

Second playthrough: birdhouse, telephone and signposts. Asnwered 'you were weak' and got About a Boy.

I think we have sufficient evidence that it's completely random and the only thing one should make sure is to make different choices on a subsequent playthrough.

My results:

first playthough: birdhouse, signposts, and telephone booth. Answered "she is strong" and got the Death of a Salesman ending.

second playthrough: sailboat, crib, and iron lung. Answered "you were weak" and got the About a Boy ending.

Curious. Did you choose 'You were weak' first? Maybe order doesn't matter. Also, do you remember which gifts you had for each playthrough?
