Mega Man 1:

Fire → Bomb → Guts → Cut → Elec → Ice

Alternate: Guts → Cut → Elec → Ice → Fire → Bomb

Guts Man's stage is sometimes difficult, but his AI is a lot easier on a fresh start, and does less damage. Ice Slasher is also nice to have in Fire Man's stage.
Mega Man 2:

Metal → Air → Crash → Bubble → Heat → Wood → Flash → Quick

Alternate: Metal → Wood → Air → Bubble → Heat → Crash → Flash → Quick

Weaknesses are wonky, as Metal Blade works excellently on Wood, Bubble, Flash, Quick, and Metal (hahahahahahahahaha). I recommend this route as Wood Man's stage is easy enough with Metal Blade, and Leaf Shield is nice to have for Crash Man's stage. Item 2 to take on Heat Man's stage to get Item 1. I like Crash before Flash just to make the stage easier.
Mega Man 3:

Top → Shadow → Spark → Magnet → Hard → Snake → Gemini → Needle

Alternate Magnet → Hard → Top → Shadow → Spark → Snake → Gemini → Needle

There are actually two weakness loops: the first 5 are one loop while the last 3 are a separate loop. I prefer Magnet Man earlier because Magnet Missile and Hard Knuckle are good weapons against large foes, and Top Spin is not so necessary early on. But do remember to abuse its knockback cancel (if you get shot in the air using Top Spin, you don't get knocked back and can continue your jump).
Mega Man 4:

Pharaoh → Ring → Dust → Skull → Dive → Drill → Toad → Bright

Pharaoh Man makes a popular opening for an easy stage, access to Balloon, and a multi-directional chargeable weapon. Toad Man and Skull Man are also very easy AI, and popular openings to start the cycle. The only general notes are Ring Man is very mean as a start, and Drill Man's stage is easier with Pharaoh Shot or Skull Barrier.
Mega Man 5:

Star → Gravity → Gyro Man → Crystal Man → Napalm Man → Stone Man → Charge Man → Wave

Generally an accepted pathway, as Star Man's AI is really easy and the barrier is nice for Crystal Man's stage. The AI for the first 8 is one of the easiest in the Classic Games, so there's a lot of variety you can take to this one.
Mega Man 6:

Plant Man → Tomahawk → Yamato → Knight → Centaur → Wind → Flame → Blizzard

Alternate Flame → Knight → Blizzard → Plant Man → Tomahawk → Yamato → Centaur → Wind

The first route is weakness order, while the alternate is divergent. Flame Man is a fairly easy stage with an easy boss. Plant Man is easier, but Flame Man gives you Power Adaptor. Consequently, use it to take out Knight Man (whose shield is worthless against it) and also not have to revisit the stage. Knight Crusher is excellent against large enemies, including importantly the apes in Plant Man's stage. So this route prioritizes a much better arsenal for a later gain of the Jet Adaptor.

I always did for MM2 Flash, Metal, Wood, and the rest was random. i feel that Flash man is extremely easy, and so is Metal man.

Personally, I always suggest:

MM1 - Bomb, Guts, Cut, Elec, Ice, Fire

The circle is now complete.

MM2 - Metal, Wood, Air, Crash, Flash, Quick, Bubble, Heat

Just feels better, more complete to me.

MM3 - Snake, Gemini, Needle, Shadow (use E-Tank if you must), Spark (use Blade), Magnet, Hard, Top

Or skip Shadow and straight to Spark. Use Needle. Snake is surprisingly easy to dodge if you jump him right.

MM4 - (Balloon), (Wire), Toad (charge shot stops Flush), Bright, Pharaoh, Ring (don't feel constrained to use trick), Dust, Skull, Dive, Drill

Wire amazingly effective against certain enemies, even bosses (Cossack Machine, Wily Machine).

MM5 - Wave, Star, Gravity, Gyro, Crystal (don't forget Gyro can go up and down), Napalm, Stone, Charge

Some people trouble with Charge Kick. Even though useful against freezing Dark bot. Try. Hilarious and effective.

MM6 - Flame, Blizzard, Plant, Tomahawk, Yamato, Knight, Centaur, Wind

For MM4, its better to start with Toad man (AI resets from hitting him with 2-3 pellets, making the fight laughably easy) or Dive man (hard, but you get a weakness for drill man for early Rush Jet).

For MM1 I always do Cut -> Elec -> Elec -> Ice -> Flame -> Bomb -> Guts.
I always found this easiest (as it is true boss weakness order, and I can't defeat guts man), but it can be tedious to go through elec twice to get magnet beam.

I played through MM2 a few years ago.

I did Crash -> Flash -> Metal -> Wood -> Bubble -> Quick -> Air -> Heat

I initially didn't know about how OP Metal Man's weapon was, so I didn't start with him. I defeated Crash Man first as I found his stage to be the easiest. Then Flash Man's stage. Then I tried Metal Man's stage, after which I went for Wood Man.

Then I found Bubble Man's stage rather difficult (water physics messed with me), but Bubble Man himself is easy af. I went for Quick Man at this point, because Airman No Taosenai.

Eventually, I defeated Air Man, so I could get the item-2 which made it much easier to complete Heat Man's level.

In 6, Flame's weapon deal more damage to the big ape robots than Knight's. You need to shoot the iron ball 8 times, but only need to shoot fire 6.

My prefered order on 6 is: Flame (Rush Power) -> Blizzard (possible to catch 2 extra tanks with Flame) -> Plant (Rush Jet) -> Tomahawk (Energy Balancer, Beat) -> Yamato (Beat) -> Knight (Beat) -> Centaur (Finish Beat) -> Wind (having Beat here makes the stage a cakewalk).

Very useful, thanks for this helpful guide!

On Mega Man 3 about Magnet Man has 2 weak weapons not only the Shadow Blade, he's also weak against Spark Shock, this should make the easy fight and quick.

Do the alternate run for Megaman 1.... Starting off with Fireman is going to punish you!
