The easiest way to find everything is to use this map:

Notes:

To find secrets on the red buildings, you will need to explore alternate routes. They are quite complicated to describe, but not very hard to find.
Landmarks are the pencil-scribbled icons on the map. They are pretty much impossible to miss if you just play the game and / or look for secrets.
Animals are similarly hard to miss, because they are everywhere; the only exception is the humpback whale which needs a lot of room and lives near the edges of the map. I found it in the southwest corner, near the crooked TV tower.
There is one secret on top of the clock tower where you start, which is easy to miss on the screenshot.

Found it, the map is a little missleading as the boat piece isn't actually near the wheel but further down off the map a ways. Near a building south that isn't even registered on the map. Just letting everyone know if you don't find the boat piece near the ferris wheel move south towards that lone building off the map aways. I think its marked near the wheel cause the building doesn't actually show up on the map.

Great guide and map, sorry to post again but I have another problem, if anyone can help. The boat upgrade it shows near the southernmost ferris wheel isn't there in my game. Where is this suppose to be I looked up and down the ferris wheel but see no boat parts or E prompt.

Thanks very much! I was missing the final secret and boat upgrade but have now managed to get those with your help. I'm still missing one animal though (the third one). I completed the game in twelve hours and then spent another three trying to find what I'd missed before giving up and using your guide. I'm just wondering how I managed to miss that one animal in all those hours of playing :(
