Torpedoes can’t be auto-maintained during alerts for good reasons. Mainly so you don’t find yourself ready to fire with no torpedo in the tube. Also: crew need space, torps should be ready before combat, bunks get blocked, etc.
You can still maintain them manually if needed, but it should not be during combat (like close to calculate a firing solution).
If you want fa solution, use a mod that disables auto alert mode (red light) so you trigger it when you want. Then engineers behave normally even in combat. Check Workshop, last updated one should work even if marked outdated.
@SheperdOfCats, can’t help much, haven’t played in a while. Only note: with my settings (early subs) you shouldn’t micro crew except in combat (engineer/obs or rearm deck gun). Empty station alerts are minimal (maybe cook). Priority issues can be fixed by toggling the small rectangle near officer icons.

We can prioritize crew tasks but we cannot prioritize crew helping with specific officer tasks.
I see how it would be better to do 4 hours wake/sleep cycles as they would always be refreshed and rested in case of battle, but what seems to happen is that the officer will go to bed, and the 2 crew members that were working with him will stay awake but still assigned to him, when I need them to help the officer who took over the task.
So, for example: Engineer working with two crew members on the engine.
Engineer goes to bed and the mechanic takes over working on the engine, but he needs those two crew members that were working with the (now resting) engineer to now help him with the task, but they're still assigned to the engineer.
Go back to the Squad window and instead of clicking on the green "Add Sailor" on the left of the name of an officier (which is here for roleplay purpose), click on the right "+" and "-" to add or remove a sailor that will be assign to help an officier (you can check what it look like by clicking on the "Squad management" on the right side of the guide.
I think that's your problem from your description, if not just try to fully describe an example of the problem that occur ingame.
I have an issue though where my main two tasks that I want sailors to help officers with all the time are engine management, and helping the officer with navigation (for the fuel savings).
Basically I have two shifts for my officers but their high priority tasks are just those two things.
Sometimes my sailors will be assigned to an officer who is idle.
I know I'm doing a terrible job explaining it but is there any way to assign crewmen to help with specific officer tasks? Would this be a useful situation to assign specific crewmen to an officer other than just 'roleplay'
