As Cynic explained, you play The Lost Archive and Desmond's Journey by launching the game through the Ubisoft Connect app - achievements will sync over when you launch the Steam version.
I first installed the game from the Ubisoft Connect app, then the Steam version. You can play The Lost Archive right away through the Ubisoft Connect version, then back to the Steam version until you have enough Animus Fragments (50) to play all Desmond's Journey sequences through the Ubisoft Connect version.
