The Millwright is not for combat and doesn't add any retenue (Units). It does however double the amount of wood being produced if placed near a woodmill. There also exists similar commanders for iron and stone.
Guild surveyor simple reveals hidden resources nodes.
Sacred Embassy is the best. If one of your captain or commander refuse to work because they hate the ruling faction, simply attach the Embassy to the command tower or harbor you're trying to assign and they'll stop discriminating.

You need to wait for the envoy that gives you the option to absorb the faction by paying a certain amount to make the losing faction your subject.

Commander towers need people to run their operations. The commander that increase the iron output for example, need people to run the mines. As for combat unit commanders, they need people to train to create combat units.
Resource nodes can only go up to +10, then you'll have to find a commander that doubles that, so you can go up to +20.
Keep in mind that for each tower that your resource goes through, it gets -1, so a node with +10 that jumps to 10 tower before your harbor will not have any resources to trade -- so it's best to have your harbor connected directly to your resource node with no towers in between.

Keep on building! There's no cap on population. Place down more Mancer Outposts and build out from them, and install more Mancer Commanders.
