The way the game works, only discriminated pops will convert. Without that, state atheism just triggers a massive fragmentation that will worsen late game lag.
When a country chooses to implement any State Religion/Atheism it’s a case of that Society having favoritism to that theological belief/or lack of. When a country has instituted State atheism there are crackdowns on the religious groups and I think it is modeled well in the game. Where secular countries should be the only ones that don't discriminate because it's actively trying to separate Religious belief from Civic functions. Secular countries also tend to be the most stable because of this function.
Realistically if you are Catholic in a country that has passed widespread legislation stating that your worldview is incorrect and there is no God you are not going to be loyal to that country.
