Supposing that, the length of the original is 2 seconds, now you replace it with custom sound that length is 3 second(excessive), the game's file only allow the previous 2 seconds, and the rest will be omitted.
The general procedure is that:
1. Open(NOT to import) the official audio file that you want to edit;
2. Add new blank Monaural/Stereo soundtrack;
3. Import the custom sound(it might be mono or stereo);
4. Cut out the custom sound then paste on the blank soundtrack;
5. Edit it, you can adjust the length, volume, and assign sound effect to it, for example "Fade-In" and "Fade-Out";
6. Silence the original sound, does NOT mean to delete it, we need the original soundtrack, cuz the audio bit-rate, format and frequency must be identical to the official Valve standard, as to the length that can exceed the original length somewhat, but CAN'T be short than the original;
7. Export and replace the original audio file, then package it as VPK format.
NOTE: If the original sound was monophonic/stereophonic, means your custom sound must be monophonic/stereophonic too.
Audacity is a simple audio processing program with which you can edit audio and create sound effect that you want, you could import or open the existed audio file then subsequently modify it.
