spd, the combine was who we fought during the seven year war. Nihilanth just some dude in exile from them, the vorts that attack etc are under his command, once gordon servers that link the ones left behind on earth are cut off from Xen, essentially the initial conflict is over. THEN the combine show up to capitalise during the entire show and you get the seven hour war. Now the hybrid soldiers we see in HL2, ya they come after the war but from Breen's deal with combine to essentially not entirely wipe humanity out. Those soliders in hl2 are not the combine tho, just a local detachment to police earth, one small small part of a much larger force out there.
