The plate, assuming you mean Aegis Plate, can be found atop the Twin Dragon's Tower where you fight Valac. However, to get to the place with the chest you need the Inverse ability, meaning you cannot get it before first visiting Inferno Cave. To get to the chest you need to be on the ground level and left of the tower. Inverting will send you falling toward the top section where you need to tip-toe around the spikes and invert again to get the chest.
As for waterway, I actually have no idea if that's the intended way but the way I did it was by getting the "Aqua Stream" directional shard from "Deeseama" enemy that you can find in the "other" section of the waterway. Using that shard, you can jet-propel yourself around underwater and eventually reach the next zone Hidden Desert. You will gain another ability later on to let you navigate underwater more easily.
