Yes, you can. I expect that most people would do that, since that is how the vanilla airport is set up --- be sure to connect your taxiways similar to how they are used in the vanilla airport.

The point of using two separate runways, with taxiways is to separate arriving and departing traffic so that the airport can handle more plains in a given period.
