Shield guessies the game. It's like the devs heard someone say fighting games are like Rock Paper Scissors and made the biggest game mechanic based around it. The nerfs to Shield either weren't enough or were too late. I say both.

Nothing to really do if you're not the captain unless you run into another ship. Some encounters are way too hard early on. My first and last experience with combat was attempting to hack and counter hack something that had a higher level than us and would quickly overwhelm me. It didn't help that they had better weapons, too.
