You're doing the right stuff, but my experience has been that getting the right volume is not always easy. You can keep lowering the volume slightly and it will always sound relatively the same until you make it too soft, so I recommend increments of ~25%. Varies for different instruments.

Hey, how do I make the notes on LMMS quieter? I've tried changing the volumes on each individual note and changing the volume of the entire instrument, but it doesn't seem to do much.
