Being possesed by Liquid's arm was a convenient excuse to pose a greater threat to Patriots and set in motion the events of Guns of the Patriots, allowing Solid Snake and his allies to finally defeat the Patriots' AI and release the world from their control, all the while getting Big Boss out of his comatose state. It's a shame that he eventually dies by Solid's hand in MGS4, but Ocelot was so loyal to Big Boss he gave his life just so Big Boss could live again. Ocelot is by far my favorite character in the whole series...he really deserves some kind of award for playing every single character in the series, including the Patriots, all as a part of a greater gambit to be an enormous bro to Big Boss.

Ocelot's overall schtick is that he's pretty much a quintiple agent who plays sides as he sees fit to fit his and Big Boss's goals. In Snake Eater, he's actually ADAM sent by the CIA to help Big Boss. If you notice, there are several circumstances where Ocelot could easily kill Snake but doesn't it. He was playing Volgin and his gang in order to get the legacy and ensure Big Boss completed Operation Snake Eater. After Big Boss is defeated by Solid Snake, the Patriots take his body and keep it in a comatose state. At this point, Ocelot is one of Big Boss's most treasured allies and companion, so Ocelot beings working for the Patriots as a part of a decades long gambit to revive Big Boss and destroy the Patriots from inside out.
